Always good to show off your product on your homepage, and that includes screen-shots of your apps.
I feel the screenshot of visible area of browser looks better because that is something is registered in minds of viewers. Sometimes seeing the long full page screenshot of webpage confuses viewer because they normally donot see it that way.
